Strong as a companion loves good acts, and killing people who deserve it, but hates synths. If you attempt to get just the girl saved, strong dislikes it (not a good act) If you decline the deal, Strong likes it (good act) When you shoot the head scientist, strong idolises you (Killing person who deserves it).
By having no way to fail it whatsoever, requiring a different way of entering based on your characters skillsets. Ya know, like new vegas did. In fallout 4, you can literally mash random buttons in the dialogue menu most of the time, and you'll get the same result. -1.
One sure fire way to get rid of those unbearable turrets is by using 2 console commands. (I read this on the wiki) For each turret: 1. Up close, look at it. 2. Press ~ 3. Click on the turret (or what's left of it, if you had to destroy them.). 4. Type: markfordelete ( press enter) then type: disable (press enter) 5. Press ~ Do this for each turret.
1 - go into the compound (the sewer entrance) 2 - presuming everyone else is dead and covenant is empty, go to Amelia's cage. 3 - console mode; sqv MS17 and see that you're on stage 900. Don't follow these instructions unless it's stage 900, which is the locked-up completion stage. 4 - if Amelia's door is open, close it.
It's probably still a bug, though. Wiping out the Institute when the settlement's quest depends on it probably borked their AI. It's a shame if that is what happened, it would be really nice if wiping out the institute unlocked a "no bloodshed" ending for Covenant imho.

None of them are innocent. They're all complicit in the murder and experimentation being done on people out of sheer paranoia and fear of synths. There are no such things as innocents in the Commonwealth. Only successful liars and failed ones. Looks like the people of Covenant pulled the wool over your eyes.
I hear people talking a lot about the Covenant quest, but I can't seem to start it. I've finished the main questline, if that has anything to do with it. But I haven't found any information telling me anything relevant. The Swanson guy says I'm welcome any time, but I don't remember ever seeing him before. I can walk around the settlement and everyone's all friendly.

Get to the point where the final speech option to side with the doctor is up. You're going to want to use a stelathboy so you don't get spotted. The doctor and her gaurds and the town will become hostile if any of them see you between the point you release Amelia and the quest ends. I'd recommend saving before you do anything here incase you
Covenant is the worst. The quest to get it is pretty good, but otherwise it's a real get it and forget it type situation. I usually stock it with 3 or 4 settlers to maintain basic functionality then shut the settlement beacon off and never return.

Bunker Hill is a fairly easy to reach early hub. You could just as easily get to Diamond City though, if you decided to go that direction instead. Make Your Own. You'll probably get to Diamond City before Level 14, but maybe not, depending on play style. At level 14, you can get Local Leader 2.
or B: Kill an entire settlement in order to free this spy. I consider Synths to be human, just working for the wrong employer. Later story questgivers, as well as the character of nick valentaine display human behaviour and display emotions as well as free will. This would make the option to have them executed immoral.
in Fallout 3 you learn about an underground railroad specifcally for synths to become their own person essentially and run from Institute control I believe there's a quest about it in 4 too. I know, i have already learned about the true identity of someone, some of the synth escaped from the institude and know nothing.
